چکیده

Transcription factor binding sites (TFBS) can appear in di erent combinations on di erent promoters. The order of TFBSs in promoters varies, and relative distances of TFBSs in various promoters di er. Promoter is undoubtedly extremely complex. A general and exible multi-motif model is proposed for promoter motif analysis based on dynamic programming. In the model, motifs are described with weight matrices, all possible arrangement of motifs are examined, and the total probability of training sequence set is maximized for determination of parameters. By extending the Gibbs sampler to the dynamic programming and introducing temperature, an eÆcient algorithm is developed for searching motifs in promoters. The algorithm is tested with plant promoters.

Molecular and Bioinformatics Analysis of Allelic Diversity in IGFBP2 Gene Promoter in Indigenous Makuee and Lori-Bakhtiari Sheep Breeds

The aim of this study was to perform molecular and bioinformatics analysis of IGFBP2 gene promoter in association with some economic traits in indigenous Makuee (MS) and Lori-Bakhtiari (LB) breeds. DNA was extracted from blood samples of 120 MS and 200 LB and a 297 bp fragment from the upstream sequences of studied gene was amplified and genotyped by single-strand conformational polymo...

CREDIBILITY-BASED FUZZY PROGRAMMING MODELS TO SOLVE THE BUDGET-CONSTRAINED FLEXIBLE FLOW LINE PROBLEM

This paper addresses a new version of the exible ow line prob- lem, i.e., the budget constrained one, in order to determine the required num- ber of processors at each station along with the selection of the most eco- nomical process routes for products. Since a number of parameters, such as due dates, the amount of available budgets and the cost of opting particular routes, are imprecise (fuzz...

The promoter competition assay (PCA): a new approach to identify motifs involved in the transcriptional activity of reporter genes.

Identifying particular motifs responsible for promoter activity is a crucial step toward the development of new gene-based preventive and therapeutic strategies. However, to date, experimental methods to study promoter activity remain limited. We present in this report a promoter competition assay designed to identify, within a given promoter region, motifs critical for its activity. This assay...

Discovery of Stress Responsive DNA Regulatory Motifs in Arabidopsis

The discovery of DNA regulatory motifs in the sequenced genomes using computational methods remains challenging. Here, we present MotifIndexer--a comprehensive strategy for de novo identification of DNA regulatory motifs at a genome level. Using word-counting methods, we indexed the existence of every 8-mer oligo composed of bases A, C, G, T, r, y, s, w, m, k, n or 12-mer oligo composed of A, C...

A probabilistic model for the evolution of promoters

In comparative genomics one analyzes jointly evolutionarily related species in order to identify conserved and diverged sequences and to infer their function. While such studies enabled the detection of conserved sequences in large genomes and discovered specific motifs that are surprisingly conserved in those regions, the evolutionary dynamics of regulatory regions as a whole remains poorly un...
